- My research is to develop new theoretical frameworks and methodologies
to unveil the properties of complex phenomena in nature. In particular,
the remarkable developments of biology offer us numerous special nonlinear
complex systems in which the dynamics implement the "algorithm of
life" and embody functions essential for survival in a complex, fluctuating
environment. However, due to the highly complex nature of these systems
and the difficulties in observing the solely dynamical behavior of an individual
molecule free from averaging over an ensemble, the present understanding
of fundamental nonlinear phenomena of biomolecules, such as functions,
energy storage and transport properties of proteins in cell membranes and
organelles, has been no further along than an anatomy or a presupposed
thermodynamic energy landscapes on the microscopic levels. By the new methodologies
and employing the recent establishments in nonlinear dynamics, information
theory and nonequilibrium statistical mechanics, I would like to establish
an integrated and quantitative understanding of biological systems, and
shed new light on the origin and meaning of life.
My current research topics include:
- Nonlinear Time Series Analysis:
- Understand the dynamics, function and structure of protein folding from
the time series of single molecule experiments and MD simulation.
- Develop new tools to analyze nonlinear nonstationary time series based on information theory, network theory, nonlinear dynamics, and nonequilibrium statistical mechanics.
- Extract the hierarchical properties of spatial-temporal structures in biological
system, e.g. information flow, casual relations, dynamics at each coarse
grained level, coherent structures, etc.
- Theory of Reaction Dynamics:
- Examine the fundamental assumption of reaction theories: Existence of no-return
transition states and validity of ergodicity.
- Reveal the hierarchical nature of transition dynamics: Bifurcation and
chaotic phenomena in transition dynamics
- Extract geometrical structures that mediate reactions, i.e., skeleton/roadmap of reaction dynamics, in multi-dimensional phase space.
- Nonequilibrium Statistical Mechanics and nonlinear dynamics:
- Develop new theoretical framework to understand complex phenomena, e.g.
emergence, self-organized structures and pattern formation, based on distribution
and probabilistic approaches which goes beyond reductionism.
- Reformulate statistical mechanics to bridge the reversible microscopic
dynamics and the irreversible macroscopic world.
